I’m a little confused on margins for overnight trading. As I understand it, if I enter a position during regular NY trading hours, the margin is the day margin; however, if I carry that same position into the next session, the initial margin applies. Now for example, if I enter a position during the Asian session and close in the same session does the initial margin apply or the day margin?

Intraday margins are valid from 17:00 CT till 16:00 CT the next day.
Between 16:00 CT and 17:00 CT (so during 1 hour) you cannot open a new position because markets are closed.
Ninjatrader (like most brokers) wants you to close your intraday positions 15 minutes prior to the close, so close before 15:45 CT.
So if I enter a position during the Asian session, you will have to close it before 15:45 CT.
